Resetting PCM Codes

I'm having some work on my transmission done and the guy doing it says that some codes are coming up on the PCM. What types of codes would come up on the PCM due to a transmission? It's got a 2400rpm stall, shift kit, beefed up clutches, and springs. The TC is a lock-up.

Also, he's trying to reset the codes, and for some reason the error codes are still present after the PCM has been re-flashed. He's got someone looking into it now.

Any ideas of what can cause this?
