What PCM will you be using? The obvious issue will be making the 95 engine compatible with the OBD-II PCM in the 97 if that's what you are using (knock sensor, CKP). Will you be switching to OBD-I? Will you have the non-compatilbe OBD-II features programmed out of the 97 PCM? Are you moving the 95 engine WITH the A4 into the 97, or are you mating the 95 engine to the 97 M6 tranny?
