Will clearing codes off a scan master whip out your tune back to stock anyone know??

You can't clear codes using a ScanMaster. Even it you could, it wouldn't affect the "tune". DTC codes are stored in volatile memory, the "tune" is stored in non-volatile memory. They are independant, and clearing a code, removing power from the PCM, etc. will not alter the programming.
