If i change out the factory head unit, will either of these systems be affected?

 

not unless you had a 97/98 honda civic...lol I remember doing deck installs on those and the ones with the factory keyless entry needed to have the factory deck remain attatched because the keyless entry and dome light ran through the stereo.
