1. So the coil COULD be crap even though it looks fine?
2. I replaced the MSD coil wire (damaged looking one) with my stock coil wire (normal looking one) and that's when the fireworks began. Does that mean that wire is bad/not connected properly? or it's the coil?

if the coil or module are dead (either one) ur car wont start
if u got fireworks after putting in a new wire then u didnt connect it properly .. u should hear a distinct CLICK sound when u hook up each end of it

Well, good news! Matt stopped by today and it looks like we got everything under control now.
Well it was quite strange, my stock coil wire sparked last time before I shut her off. Today, we plugged it back in properly and the car didn't even start. Then it did and then it died. So then we plugged in another coil wire that Matt brought over and luckily, every thing seems to be fine. Now I can finally get my car over to the body shop and fix the panel.
Just want to thank you again Matt, hope the "new" muffler works out for ya.
