Chino Hills Transmission has a good rep among the local racers at California Speedway. Another is Mike's Transmissions in I believe Lancaster. And a bit further away is Gil's Transmissions in Bakersfield.
Cahill Perfromance Trans has a good rep on the board, as does Pro Built Automatics in Calimesa.

Re: Good transmission shop in so-cal?

Call Mike at the Toy Shop in Pomona 909-620-5849...they came highly recommended to me by another member of the Southern California F-body club and I think they're definitely worth the drive. You're probably closer than I am, and I drove up from San Diego twice, once to drop off the trans, and 1-2 days later to pick it up. I don't recall off the top of my head what I paid, but I remember it being on par with other quotes I got.

Also, it came with a 24 month warranty regardless of use...most places won't give any kind of warranty with high hp cars/track use. He knew I was putting it behind a blown 383 with nitrous that would see heavy street use with occassional track days and still stands behind it. It's been taking the abuse just fine so far since February...and I beat on it every chance I get.
