What to do about rust in water passages?

I just bought a motor that has been sitting in a motor storage bag for about 3 years and the water passages have rust in them. What should I do about it? Its an assembled short block and I'd rather stay away from completely disassembling it if possible. The rest of the motor still has oil in it and is not contaminated, just signs of rust in the water jackets and passages.

Won't hurt a thing. If your that worried about it, flush your coolant a few times with Prestone coolant flush once you have the car running.
