Tired of my car not running right :(

Got the completely rebuilt heads on there, everything hooked up right all the sensors.. and the car runs like crap... sometimes... I'm not quite sure what the car would run like if the TPS was broken or the PCM was bad, but that's what I'm leaning toward. When it runs... at startup it's great.. But after about 15 mins... it starts bucking really bad almost like I'm running on 4 cylinders.. but if I give it more than 50% throttle it puts all 8 to good use and I take off, but it won't idle for crap, tries to die constantly. Now my Altonator did go out, or at least the voltage regulator did so says the repair shop.. It was making random lights come on the console, and fade in and out, not fun.. but that's all fixed, I'm just at a complete loss for what to do next, everything is brand new short of the PCM, Injectors, and Water Pump

Reads like it may be ignition related. Do all the standard BS and check the plug wires for burns or cracks. Start the car in the dark and look at the engine bay while running to see if the plug wires are arcing off anything.
Check the weephole on your waterpump. I had a weird one where the car would run fine when cold, but after it warmed up it would do the same thing you describe. I discovered the weephole in the W/P was leaking onto the optispark only after the cooling system built pressure.

I believe it is ignition related because I know at night you can watch your coil and you see blue streaks where the magnets are everytime a cylinder fires, well when it's running like crap, I see 3-4 on the right side, and maybe 1-2 on the left.. The opti has less than 2k miles on it, and the wires are OVC and are still good. The car till throw a SES light and it'll run on all 8 cylinders till the code goes off, then it runs like crud again. My mechanic said it's very weird for it to happen like that.

How many miles does your catalytic converter have on it? Hit it with something and check if anything shakes around. Worth a try.

Yeah but when mine went out it didnt make any noise at all. But it would sputter up top and under load.

Could a misplaced vacuum line/s cause this to happen? Not sure but it definately seemed possible for me to screw that up when I had my intake off, think I just got lucky and put them back in proper places...

I don't have any cats, and I have nothing to read the OBD1 code.. Vaccum lines? perhaps, but I looked at several diagrams on the configuration. Now I did remove the EGR while I Had the intake off, so there's no more EGR vaccum, or AIR/smog so the bottom hole on the intake driver side is plugged off.

Finally found the problem I believe... Me and Niteninja removed ALLLLLLL the interior in the car, and found I had a nice puddle under my driver side resting in the low spots. Well appearently prior to the car getting to me, it had power seats and since it no longer has them, the "idiot" before left the connector under the carpet, but still run to the fusepanel. It was so corroded it power side came disconnected from the connector and was in the pool of water. Allowing for a nice short if you could imagine.. Thus why my car was running like crap. How the water got in, the only place I could see ANY water getting into the car was through about a 3/4 by 3/4 hole in the stripping around the windshield

Check your condensation vent on the outside of the firewall. I think shoebox has a pic of exactly where it's at. If that gets clogged it will leak condensation onto the floor.
