If they are new headers let the car idle for about 15 minutes or so, this should clear up as it is pretty common while the car finishes burning off the extra oils and such that are on the headers. Also you may end up needing to replace the O2 sensors.

Start off simple, check all the plug wires, make sure they are all seated properly and you didn't burn any of them on the long tubes.

be willing to bet its the O2 sensors. They get messed up after header installs. I was always told it is better to have a new set ready to go in after the initial heatup of the headers.

O2's : but it usually happens after a little bit of driving and not so obivious at first. I would bet you burnt a plug wire like me and it ran like i unplugged one and was running on 6 or 7 cylinders. It almost burnt through and went from smooth to crap in minutes. Mine was the drivers side 3rd back. It is right on the pipe and i ended up using an old plug that was longer and running it over the top.

I fixed mine with some O2 extensions and a new pair of AC Delco O2 Sensors.
