Trying to figure out what this ticking is, thinking its a lifter. Lifters are Comp R bad design ones. Listening with a stethoscope it seems to be coming from cylinder 2 intake. Did take the intake off to visually inspect the lifters and they all look like new. Oh and oil pressure is normal.

I can usually tell a lifter tick with %100 acuracy, but in this clip I could not hear one. Sounds exhaust related, or maybe ignition. Are you noticing the sound more on cold start or after warmed up?

 

It sounds the same to me on cold start and after warmed up.
Right before I started having this problem I took the passenger side header off to shave a little off the transmission flange it was hitting. Put the header back on and this problem came up. Thought it was an exhaust leak so I took the header off again and put a new gasket on. Problem still there. Also in addition to the ticking, my brakes feel like there is air in the lines now, and runs rough under load. I did nothing with any vacuum lines. This all happened at once.

 

Ok it is unusual to have the tick both when cold and warm. A bleeding lifter leaks out causing it to tick cold. A flat lifter will tick after warm up when the oil thins out a bit.

Good that you shaved the trans flange to avoid false knock and you know the gasket is good. hmm, did you remove the intake before or after this?
I thought it sounded like a leaky intake manifold which could give you those symptoms...And the EGR tube going into the intake is connected?

 

This video was after I took the intake off. It sounded exactly like this before I took it off though. The EGR has been deleted and blocked off... Would it be worth it to redo the block off plate? Or would that not be a possible problem here?

 

Oh its deleted, I was thinking possible intake/exhaust leak but not if it is blocked. Unless you are mistaking a tick for a ping then un-deleting the EGR could help ofcourse. Maybe take another video with camera closer and at various rev points might help. You've got a good description of the problem so far.

I did take my AC lines off and haven't replaced the compressor with a pulley yet... I doubt that is the problem but just to be sure I'm throwing that out there...

 

The compressor won't make noise like that, unless the clutch is pulled in, as in A/C or defrost on

 

That's not the injectors is it?

To test the injectors you can remove one at a time while running.
To test the lifters with steth, probe the rocker studs(valve covers off).
