Intake manifold bolt holes (go into the engine?)

Intake manifold bolt holes (go into the engine?)
I had to chase 2 intake manifold bolt holes after I had already set the manifold on the engine... I forget but do those bolt holes go straight through over the engine.. If i chased those threads did i just dump shavings in to my engine... i forget if those holes go straight through?
