Headers installed causing shifting issues?

Installed pacesettler mid-tubes on my 97 Lt1, put everything together and expirenced bad misfires, as well as exhaust leaks. I pluged up all the leaks and changed the o2 sensors, I took the car out on a test drive and the car didn't want to change gears during high acceleration, I believe 2nd to 3rd. Looking around I noticed in arching from one wire and wire roasted. I'm fixing the problem as we speak, my question is would the plugs and wire cause the car not to shift properly? or am I looking at other problems? I'm not to sure If I might have crushed a sensor or so but everything looks good. After changing the o2's my SES light went off. Other problems as well is the car sometimes not alwise as problems turning over, I might have to crank it for 20sec but it does turn on. Any advice guys?
