As far as the 2 ft. section the previous owner cut out, it won't hurt anything but I don't know why he did not just install a cut-out. I would replace the whole exhaust system with a good 3" exhaust such as Hooker, SLP, Corsa, GGMG, and many others. You can also then install a cut-out for when you want to go to the track or when you want the car louder.
Some other mods I would do to the car would be a cold-air intake(Moroso or K&N), some headers(shorties or LT's), a gear( 3:73 if it's an A4, or 4:10 if it's an M6) and then some sub-frame connectors(BMR weld on). That would be a good start.

Yeah, I'd definately weld up the exhaust again. Never know when you'll drive by a pissed off cop. Get a nice catback, and then weld in a cut-out. I have the qtec electric cutout, and I love it. It's nice to be able to control the position the cut-out is in, from inside the car. As far as other mods, LimitedEd1LE covered the basic/popular ones.
Ya I would definitely weld up that section and install a cut-out. I put a cut-out on mine and it was the best 20 bucks i've ever spent for loudness. I leave mine open all the time, but I was told by a few people to shut it during the winter. Anyone know if that is true and if it affects the O2 sensor?
