Cam swap went bad

quick question... would this be the problem?
I have the pcm tuned by bryan herter from pcmforless and had him program out my CPS sensor. I then installed the timing dots on the timing set ot 6 and 12 o'clock, instead of the stereotypical 12 and 12. would the combination of both of these things result in me running on only 4 cylinders?
