bolt on tuning

I have intake and headers and soon will have the rest of the major boltons like roller rockers and electric water pump, but Ive heard from a few that you can tune the car and get a little extra power out of it. Now I know you can tune the air fuel ratio but is there anything else other than that to adjust? For example on the ws6.com car he had some sort of tune on the car that added as you can see by looking at it a substantial increase over teh whole rpm range....

this is a vauge question but yes there is a lot you can do, more than you can imagine.

I know there are many other things to adjust I was just wondering how much else that will make a difference on a motor that is stock besides the stuff like i mentioned?
