Angry weird ignition problem

After i run my car for about 20 miles or so i all of a sudden develop a really bad miss on what feels like 2 cylinders. The car sputters, pops really bad and barely accelerates, though it will hold an idle. It then throws code 42 for open or shorted ignition module. I just replaced the ignition module last night thinking it was the problem, but it happened again today. After i let the car cool down it is fine again. Any guess what this is? Opti is probably around 2 thousand miles old, but it doesn't sound like an opti problem to me. I know I had to splice into the white wire that the PCM sends its signal to the ignition module when i had the speed pro harness in the car, but i soldered everything back together for a good connection when i redid the harness back to stock. That wire is my next place to look.
