Does the stock y-pipe come off when doing convertor?

Hey everyone, Does the stock y-pipe have to come off when doing the torque convertor? The reason im asking is because when I was getting my cats taken off, the idiots at the exhaust shop cut off the cats along with the bolts near it and such... in essence its like my y-pipe is connected to the other pipes... i think they just did it on one side, but even then... thanks
