Can I use an M6 obd2 pcm in an A4?

Can I use an M6 obd2 pcm in an A4 if I get it reprogramed? Can this even be done, or do I have to get a A4 pcm for this to work? I'm building a new motor and instead of having the downtime I wanted to get an Obd2 pcm on the side.

Yes. A PCM is a PCM. It's the program that is the difference and I'm sure they have a stock A4 program to start from.

Is this something that could be done with tunercat by simply flashing an A4 file to it?

I didn't realize that Tunercat also programmed OBD2, it thought only OBD1.

Jet Performance bought the program. TunerCat does not sell the program anymore.
