vibration

alright im getting a really weird vibration in my car. it only happens when the car is under a load and usually in second gear or higher. when i had my motor rebuilt the builder found a shattered pilot bearing and replaced it. i thought that was the problem before but it was back. it doesnt happen all the time. i can put it under the same conditions multiple times and it sometimes doesnt do it, but it mostly does. i can feel it heavily in the shifter. i thought it might be a ds or the rearend, but would it go away when i put the clutch in? also could the computer think its knock and retard timing?

Need to read your computer to find out about the knock.

How about an unbalanced pressure plate? vibration goes away when you put in clutch? please explain.
