tranny leaking now

Ok, so my clutch went out (Centerforce DF), and I installed the SLP LT4 unit (only the pressure plate and clutch disk). I had my factory flywheel measured and turned, and put it all back together. I have an aluminum 3.5 driveshaft, and a Moser 12 bolt with 3.73 gears. When I had the tranny out, I had it gone over and the little things changed in it just because (shift fork pads, seals, etc....). Now I have a very bad vibration at pretty much all speeds, my rear tranny seal has started to leak, and I have this noise. Now the noise is most noteable at say....75-80 miles an hour, but pretty much only after I top a hill and pull my foot off the gas pedal and coast down. The noise sounds like ball bearings being ground up in a blender. The center section in the rear end was sent in and re-built by US Gear less than 8,000 miles ago, and new bearings were pressed on the axles also. the noise is coming from the rear, and the vibration is felt throughout the entire car. I have the car lowered, and a few of my friends think the rear end is sitting crooked, like the drivers side wheel is closer to the front of the car then the passenger side wheel. I have aftermarket LCA's (non-adjustable), panhard rod (also non-adjustable), and torque arm (adjustable). I know the panhard rod centers the rear end, but do you think the rear end could be cocked? Any ideas would be much appreciated, and thanks in advance, Jason
