Took the silencer tube out....
And I hear some sort of knocking? Or is it just the intake being louder? I covered the hole up with duct tape. I also had the passenger side AIR nut off, that could be it, I'm soon covering it with an M22-1.5 oil drain plug. Any suggestions? Everything shifts normally and feels fine, no stumbles, no arching or anything.

A louder intake would probably be characterized better by a hissing noise, so if you are getting a knocking, then I would probably look elsewhere. How loud is the noise? Are you sure it is knocking, or is it more like a ticking noise? Is there anything that looks out of place, unusual rub marks anywhere, or did you forget a socket or wrench in the engine bay somewhere?

Why did you take the silencer if the only thing you have to cover the hole with is duct tape? I would find a better way to seal up the elbow, it would suck to have the car suck up some of that duct tape. Also if i'm following you correctly you are driving around with a hole in your exhaust manifold where the AIR use to be. If so i'd say thats also a NO NO. I say don't drive your car again until you get these things fixed.
