I have everything hooked up to my TB except one hose on the passenger side. There are two connections that come out on the passenger side of the TB, the crankcase vent hose, which is on top correct? And whats the hose that connects right below it?

Having it uncapped wont hurt anything will it? Will coolant spew out through this hole? I have my steam pipe going directly to my radiator, my crankcase vent hose is going to the top passsenger side connection on the TB and the bottom passenger side is left open.
Everything else is hooked up. I also have a 1994, and I dont believe it came with two connections on the passenger side of the TB.

Are you talking about the main body of the throttle body, or the plate at the bottom?
On the main body of the throttle body, the top hose is the air supply hose for the passenger side valve cover. The bottom connection is for the EEC purge solenoid vacuum hose.
It would appear you mean the hose right behind the gray portion of the TPS sensor in Shoebox's photo:

Yes, that is correct. I am talking about the hose behind the TPS sensor, the ECC purge selenoid vacuum. My car is a 1994 and I am pretty sure mine didnt have that hose before, or maybe I just forgot. Anyhow, will it hurt if it is just left open? I dont seem to have a hose that goes into that portion of the TB.
I upgraded to a 52mm bbk if that helps any.

That's a vacuum port, that is connected by a groove in the back of the throttle body to the intake plenum. You have a vacuum leak. It needs to be capped off. Your 94 had the EEC purge solenoid and the hose to that connection when it left the factory.... 100% guaranteed. Look at the emissions/vacuum routing diagram on the radiator cover.
You also have defeated the EEC system by not having that hose hooked up. Why not replace it, rather than leaving your engine with a vacuum leak?

No idea... I am actually trying to get her started for the first time tonight... Running into some interesting problems. It didnt want to start at all... I disabled vats and through tunercat and then it still didnt want to start. I then clicked my alarm remote a couple times and I was able to get her to turn, but I was using freescan and my voltage dropped to 6.4volts, so time to try and jump start her or charge the battery.
Do you happen to have a picture of where that hose goes to?
I am just not able to place it. And also on the FPR, where does that connect to?

that goes to the EEC purge solenoid

Read what I wrote, and look at the picture links I already posted.... its the "EEC purge solenoid line". That has NOTHING - nada, zero - to do with AIR or EGR. Its the system that purges fuel vapor from the charcoal canister in the drivers rear fender.
Its a VACUUM LEAK.... It MUST be plugged.
Its very frustrating trying to help someone when they don't bother to read what gets posted. I gave you the links to the pictures, and you totally ignored evrything that was shown/said.

Injuneer, I understand that its a vacuum leak, I understand that it needs to be plugged. I understand that it goes to the EVAP canister. What I didnt understand, is what is the EVAP canister. What is it's purpose?? I wasn't ignoring you, I just had a miscommunication.... It's the internet, dont get so fustrated.

The EVAP is to purge fumes from the fuel tank and feed it thru the engines intake tract, for reducing emissions/vapors from the fuel tank, rather than venting it to the outside atmosphere.. that's why the fuel cap is sealed, rather than vented..
I'd leave it hooked up..
You could cap it at the intake for now to get it running.. and yes it is a vacuum leak, uncapped..
