stroke it, you will be glad afterward. You may even want to get the le3 heads, bigger motors need a lot of air.

Before I hit it with nitrous though, I would like have the top end redone by my shop and should easily see 400+ at the wheels both hp and tq.

WRT your question, I would personally put in a 3.75" crank/5.85" rods in it now with pistons set up to handle your future nitrous application. Some would argue that the specific goals at this time do not warrant such decisions (and they are right), but once you have achieved one power level goal, you'll just want more and with this method, you'll be in a better position to add more nitrous.

With a nice set of heads, and everything put together well with the tune correct, it should see 400rwhp easily. Good luck.

I must agree with this. My motor is fully forged, nitrous pistons, cammed. Stock heads

Which "future proofs" my plans.
