There really is nothing you can do, it's natural oxidation. I just used a wire wheel on my drill and cleaned off the rust, it seemed to work pretty good. TO kepp them from rusting you would probably have to get them zinc coated or something.

Take them to a powder coating shop. They will sand blast ALL of the rust off, even in the vanes. Then have them powder coat them. You can either tape off the contact area or haev the rotors turned after they are coated. You should expect to pay ABOUT $35-60ea...so, you may want to look into getting rotors that are already coated. Tirerack.com sells some for pretty cheap. I think they have zinc and black as options.
OR, you could pay to have them sand blasted and then just paint them yourself w/ some type of paint. Eastwood sells paint for rotors and drums or try some simple high-temp paint. The only way to get ALL of the rust off is to have them blasted. Naval jelly may do most of it if you don't want to have them blasted.
Just some ideas for you...good luck.
