I had some vibration when the engine was under load and it was in gear. I felt the vibration only when it was in gear and i felt it through the shifter and the pedals. Well i pulled the tranny and clutch and i was replacing the pilot bushing cause i thought that was the problem. Is the pilot bushing supposed to be a snug fit on the input shaft of the tranny. The new one is but the old one has at least 1/4" gap and wiggles on the shaft pretty bad. I was wondering if i had found my vibration or should i replace the clutch and throwout bearing also?
I think you found the problem. It should be a snug fit.
About replacing everything else, hard to say. If the disk looks good and you don't have to many miles on it then it wouldn't be worth replacing. However the "while your there..." since it's not a small job to get everything apart again.

Yeah, ,plus i heard some rattling when it was in neutral some times and i guess people say thats they throw out bearing. Its a pretty new clutch but still the whole better safe than sorry, and while your there thing is really bothering me!
If the clutch is relatively new save your money. Be aware that there is a certain amount of "normal" rattle in these clutches that replacing the throwout bearing won't cure. From a recent post

I suspect that the vibration will be gone after the pilot bearing is replaced, but whether or not you replaced the throwout bearing you'd still have some rattling.

I looked in the fbody FAQ's and it mentions the rattle in neutral at idle.

A: This is a common problem among 6-speed cars. GM is aware of the problem. The faint but distinct rattling noise can usually be heard with the tranny in neutral and the clutch out. A few quick revs at about 1/8 throttle and it should get louder for a fraction of a second, then disappear, and then return when the engine drops back to idle. You should also be able to hear it when starting out in first from 0-10 mph.
