Seeing as how my engine is out of the car, would it be easier for me to put the headers on the engine loosly until it was in the car and connected to the y pipe? Or should I just wait until everything is bolted up as far as motor goes and then install them?

 

either way - if getting the car high enough isn't a problem wait until you have the engine in, etc...might get in your way and might reduce the risk of scratching IMO...
