Please help, VATS issue.
My security light was blinking when I went to start the car and when I turned they key nothing at all happened, no starter/spark/fuel nothing. I bypassed the vats with help from shbox.com and measure the resistence with an ohm meter and I go the equivalent resistors from radio shack, soldiered them together and connected them to the wires with bullet connectors. Once I did the bypass the security light went away and the car started.
No I have a new problem. Now after about 15 minutes of driving my timing gets all jacked up and the car starts to feel like its on 2 cyclinders. At the very moment this starts, the SES light comes on and gives me codes 41 and 42 which said something like "Ignition Bypass grnd"
After this, I had the VATS deleted from the tune but still my car wont start without the the bypass resistors hooked up and still after 15 minutes or so the SES light comes up and the car all but shuts down.

DTC 41 and 42 are related to the IC Module.... one is for a grounded circuit, the other is for an open circuit. May be bad (intermittent) connections, may be heat soak to the ICM. Shoebox has test procedure for ICM.

Second a wiring issue is likely to be present regardless of warm or cold. You insist that it happens when warmed up after about 15 minutes so Fred is likely correct in that it is a heat soak condition of the ICM.
If your as **** as I am about correctly changing the right part, you could have it bench tested both cold and hot by using a hair dryer to warm it up. Or for that matter you could heat it up before you even start the car with a hair dryer and if it starts up bad, you pretty much proved it.
