I need to tune my OBD1, so it has to be sent out because I don't have the proper tools for the upload.
So, if I install the OBD2 back in for a week... 2 things
Will the stock tune on the OBD2 hurt anything on the new valvetrain driving it around for a week?
2nd, will the uninstall/reinstalling of the PCM's hurt anything?

How about you take the computer out a week before you are going to need it (ie the car running again) and use the OBD2 computer on the stockish engine rather than the cammed engine?

You will be fine with the OBDII for a week. It will really make you appreciate the difference between a stock and cam tune. 
The car will be fine though.
Swapping PCMs does not hurt anything.
