Did you check the vacuum diagram on the radiator cover? Did you check the photos on Shoebox's tech pages, showing the loctions of all the vacuum lines, and also with exploded diagrams of all the systems?

For the 2 ports toward the back of the passenger side intake, one is for the vacuum compensation line to the fuel pressure regulator, and the other connects to the vacuum line in the wiring harness, for the heat/AC control system. Shoebox has a photo that shows you which is which.
The line that wraps under the throttle body is the EVAP canister purge line. The EVAP purge solenoid is on the bracket in the middle of the passenger side of the intake manifold. The line goes through a flow/vacuum detector before it connects to the solenioid, then the solenoid connects to the lower/smaller port on the passenger side of the TB. The upper/larger port on the TB is for the line to the passenger valve cover, that supplies clean air to the PCV system. Shoebox has pics of all of this.
