Depends on how well the person can drive a manual. There is more RWHP (less drivetrain loss) with a manual but an automatic is more consistant. Sure the manual SHOULD win all things being the same but I dout by much..

One thing that gives the manual a favor stock is the gears. They have 3.42s while autos have 3.23s or even 2.73.

I'd say manual would win by .15 to .2 all things being equal...thing is there seems to be a lot more stock or mildly modded 6 speeds running deep into the 13's then autos...my car has 3.73's catback exhaust and lingenfelter CAI and turns 13.20s and 13.30s.

I had a 93Z 6spd 2.73's... now I have a 94Z A4 3.23's
I think it takes a certain amount of practice and skill to launch either cars... a little more practice with the 6spd though... haha a lot, it was so easy to break those tires loose.
the M6 definitely gets it better from a roll, god i miss jumping out of third and banging second. (plus that M6 with the 2.73's RULED the highway, I've beaten more than a couple ss's and mustangs from 60-100... if you tach out 3rd gear you pull out at 93mph
one time I was doing 120mph in 5th gear at only 4k
The A4 isn't the greatest on the highway, I kind of miss taching only 2k at 75 instead of the a4's 2.5k
from a stop, the a4 is much easier to hook up, and it the tranny shifts tight (like mine) you'll still chirp 2nd and 3rd gear down the track.
They're both cool in different ways... but the M6 is more fun. (obviously, I have more stories with THAT)

My buddy had a 95 Z manual, I had a 93 auto, we both had CAI and cat-backs. from a roll he would put about 2 cars on me up to 100, from a stop I would put 6 on him. He later learned to drive and he would pass me around 105 to 110 from a stop, so in the 1/4 I would have been ahead of him.
