How to troubleshoot a low rpm miss?

Just got my car back on the road late last night. It got new plugs, and an opti, along with the new transmission and stall converter. When the car is cruising in overdrive with the converter locked, I started to feel a very, very slight miss when I applied light throttle. The car was already at operating temperature. The more we drove, the worse it got though. WOT seems ok so far, just low rpm under slight load. Just a quick look over didn't reveal any burnt wires, but I will look harder tonight. Any ideas on how I should go about chasing this down?

Forgot to add that I also changed the fuel filter too.
*Also, ran the car for awhile with no y-pipe! Will this kill the O2 sensors, or foul my new spark plugs? I had to run it this way to get the cooling system burped.

Maybe look into a clogged fuel injector? Mine had a slight miss at light throttle when just cruising at like 50 in low rpms. Then it turned into a huge miss had a terrible clogged injector and i always run injector cleaners through.

I'm starting to hear burned or leaking plug wire from the guys here at work. It gets worse when it gets hot. So when its cold, the richer fuel mixture masks it a little. I'll cut the lights tonight and look for some arching.

Yeah thats a good idea... its how I found my bad wire(s).
