Try putting them in from the bottom as these guys have already stated. Most LT's will go in much easier that way. Also, you may only need to jack the motor up ~2"... I have always found that anything more than that will make it harder to go in. You just want to give enough room to slip the flange up and into place... jacking the motor too high may cause more problems by getting the body and subframe in the way of where you need the header to go. Just take some time, they will go in. You just have to find that sweet spot and they will just pop right into place.
Oh and as already stated you need just about 2 feet under the car to angle the header the right way.... andthing less and the collector will hit the ground before you clear everything else. Just be safe about it, use jack stands and blocks under the stands.

pass side jet hot longtube went in very easily....
1. car was 22" from kmember to ground
2. both motor mounts loose, tranny mount loose (so it dont break)
3. jack the motor up until the bellhousing touchs the firewall
4. starter,oil dipstick, alt off
it should slide right in no problem.....
my driver's side was just as easy also
just take out the driver's side engine cradle (3 bolts)

it is a PITA but what i did was ...
took a big old shirt and put it on the header to protect the coating from getting scratched up ( also helps it slide in )
Get the car high enough to litterally be able to stand the header on end under the car
Now take the header and try putting it in thier while it is basically standing up ( maybe some of an angle ) and it will get stuck a little but with a little wiggling / moving of the header while you apply upward force it will go in.

LT's vs. Mid length dyno comparison...Right out of CAR CRAFT.

The mid lengths make 23 more HP on the top end.

...But then again, they're "slow" mid length headers
