Best Heads?
If you are running an all motor application with headers, exhaust, and an intake, and you want to get a little bit more power from heads, what are some of the best brands to go with? What about if you plan to re-build and supercharge the LT1 later on? Anybody know?

The "best" is something you probably don't want to fork over your dollars for. 
You have to figure out what your goals are first. If you want to build a 400-450rwhp normally aspirated engine then you can do that with the stock heads (people are doing it).
From 450+ rwhp I'd start looking to AFR or a converted gen 1 head.
For a blown engine, AFR has a nice thick deck and would probably be a wise choice for a high hp blower build, although a mild blower build could still work well with stock castings.

If you're asking what I think you're asking, consider the Edelbrock package.
Otherwise your choices start getting real wide. Not that that's a bad thing, but it'll call for you making a lot of decisions about things you probably never even thought of.
