The first thing we recommend to people is that they change the belt and the tensioner if they had not already done so when they change the alternator. A bad bearing in the tensioner can cause a jerky motion to the tension on the belt that keeps loading and unloading the alternator shaft. Most of the time this leads to a mechanical failure but once in a while, we see an electical failure.
Second, does your battery seem to have a large draw on it when everything is turned off? One way to tell, is to pull a cable and use a meter to measure current.
Do you have one of those Big Thumping Amps? If so, I'de put money on that being the cause.
With the engine running, measure Voltage across the battery, it should be around 14 VDC.
