Ok, so I once installed a 52mm tb on an a4 car and had to tune for the change in throttle angle, caused late and soft shifts.

Thinking of transplanting it to an M6. Will there be anything to change for, since the auto isn't a factor here?

I'm guessing that you might not have checked the TPS and throttle blade position after the install and that was skewing the reading. If the TPS reporting within normal range, you should have not had to mess with any of the tune (same goes for manual or auto). If it is still skewed when used on the manual, it obviously won't have shifting issues, but might have some idle issues.
