what are the "free mods" everyone does??
www.installuniversity.com
Go to install documents. But,here's a list:
-Free ram air
-Free EGR mod
-Manual fan switch
-IAT timing tricker
-TB bypass
-Port/polish MAF ends
That's all I can think of off the top of my head. Some of those aren't exactly "free" but they cost less than $5.Good luck.

-Fernco (smooth bellows, around $5)
-Auto fan switch (alternative to manual switch, $20)
-Throttle stop mod (getting your throttle open all the way)
-Free thermostat mod ( http://ls1info.com/article.php?sid=180 )
-Free !CAGS (lose your skip shift)
-!Auto headlights (lose your autolamps, 2 versions... one you keep your DRLs the other you lose your DRLs)
-4 lights with high beams mod
-Fogs with high beams mod
There are lots of things folks have figured out to do with our cars. I love it, each and every one of these mods gives me a reason to spend time with my baby. A word of caution: watch out for the ported MAF, it is a good power making mod, but it can cause detonation in our cars and you must be prepared to deal with that if you do this mod. It would require that you do some other mods that cooled the engine and incoming air.
Once it's sorted out though, it makes good power.

I spend most of my time over on LS1.com, these things have been hashed over more than a few times there in the past few years. A search on that site would help you alot. Here are some threads and links that I like specificly:
Auto fan switch
Fog light mod/head light mod
Lose the autolamps, keep DRLs
Lose both auto lamps and DRLs
Cheap exhaust mod
Cheap exhaust mod pics
Throttle stop mod
$0.50 !CAGS mod
That should keep you busy for a while.

I second the comment about porting the MAF. If you're going to do it, either buy aftermarket ends, or find someone who bought aftermarket, and buy their OEM ends.
I paid a guy for his OEM ends and am so glad that I did. On the Z28, the port/polish MAF was great, but on the T/A, I got a lot of pinging, even with the other mods listed. So I had the OEM MAF ends sitting on the shelf and put them back on.

I DO NOT recommend a set of ported MAF ends if you have an A4. One of the parameters that the PCM looks at to determine line pressure to the trans is the MAF sensor. If you port the ends or install an aftermarket set w/ the stock electronics the PCM reads it as LESS airflow because less air is being blown over the three MAF wires. If it sees less airflow, then it doesn't think that it's at WOT. Long story short, it will decrease the trans. line pressure at WOT. This will wear the clutches inside the trans VERY quickly, and you'll be looking at a trans rebuild sooner than you'd like. The gain from aftermarket ends isn't from the added airflow; it's from the leaning out of the air/fuel ratio. I'm running a stock/descreened MAF on my car, and it doesn't seem to be hurting my ET's.
If you want to do it right, I'd recommend buying a MAF Translator and strapping the car down on a dyno w/ a wideband O2 sensor. Then you'll be able to adjust the a/f ratio @ WOT without risking trans problems. The other way around this problem is with custom tuning. I had Ed Wright set my trans line pressure to vary directly with my throttle position sensor. SO, I always get 100% line pressure @ WOT instead of wondering if I'm killing my clutch packs on the shifts.
