I currently have the magnaflow cat-back system on a 99 SS and have had it for about 4 years and i want something that sounds meaner.. I have a shop that makes all their own piping and is gonna make me and off road y-pipe 3".Would the magnaflow muffler sound meaner with that or should i switch up mufflers?
What are you talking about? He said 3'' OFF-ROAD Y-pipe. Just opening up the Y and removing the cats WILL make it louder, quite a bit louder. And it should sound good thru the magnaflow.

The Loudmouth is a wide open mandrel bent 3'' catback with just a resonator to cancel some sound. It's not bad if you still have the stock y-pipe and cats. Without cats it's nasty loud.
The Loudmouth II has a bullet muffler instead of a resonator and is much quieter with or without cats but is still nasty loud with long tubes and no cats.
Performance wise it works. I had a Loudmouth that I converted to a Loudmouth II on the race car then converted to true duals with an X-pipe and gained a very tiny bit at the 1/4 mile.

I think the Mgnaflow is already pretty much a straight flow through, Isn't it? CHambered mufflers always sound better, but you do sacrifice some horses for them. There is probably not much on the table by upgrading from your magnaflow.
I would definitely try it with the offroad Y before changing it. If you end up with a drone, try putting a couple bullet mufflers in the Y, I did that and it deepened up the sound a bit without restricting the flow.
