Adjusting Door Window

Last week someone decided to bust out my driver's side window to get my radar detector. I found a good used window and already installed it this past weekend.

It is aligned pretty well and seals up great except in one area. At the bottom rear corner, the window seems to stick out too far and won't seal very well against the weatherstripping.

I looked at Shoebox' website on adjusting the window here.

There isn't any way to adjust the bottom rear corner, is there?? I tried to bend the weatherstripping out some, but it only helped a little bit.

Also, where can I adjust how far the window goes down? It seems on express down, the window goes down and really really pushes against that rubber stopper at the bottom. I want it to not go down so far or at least not push against it so hard.
