Has anyone ever taken their Borla system and hacked off the Borla muffler and put in another muffler yet retained the rest of the system? For example, cut off the muffler then put in a Hooker Aerochamber muffler or something like that with a one in one out setup. So you retain the split in the tubing and the ability to run open or all through the muffler.

That is an expensive muffler to hack out. Do you want it quieter, or louder? XR1 mufflers cost a pretty penny. If you want another muffler, you could sell your Borla for ~$400, buy a Hooker/Magnalfow, a cut out, and pocket $100.
There is no way i'd hack up a Borla and put in some aluminized steel muffler in place of the old one. I guess i don't know why you want to remove it anyways. As far as E-Borla plates go DMH is the way go to. I had mine for about 2 years and the plate began to rattle. I sent it back to him for a rebuild. At the same time i pulled my Borla off and swapped it for a Corsa. I called Dave and asked him if there was any way he'd swap me for an E-cutout plate instead as i didn't need the Borla anymore. If not i'd just sell the rebuilt Borla plate and buy a new E-cutout. He said no problem and sent me the E-cutout plate instead. Its so damn beautiful. This summer i plan to get a stainless steel cutout welded in my Corsa and have some fun.
