What's wrong here? Bad Master Cylinder?

Alright so we just finished putting my freshly rebuilt motor in along with my new Spec Stage 3 clutch and Spec flywheel. The motor fired right up. Then we go to move it and clutch pedal was really soft...to the point where it wouldn't disengage the clutch. We bled the system until no bubbles came out which made it better...for the last quarter of the pedal travel. There's no pressure until the end and then it feels normal. We're thinking there is pitting in the master cylinder. Thoughts?
