As said, follow the A4 to M6 conversion in reverse order, and add the harness from an auto. The auto's harness has a specialized plug that has to match the plug on the passenger side of the auto tranny. The M6 harness will not have this plug, and there are a good half-dozen or so wires that run in it that you would have to duplicate-run from the PCM. Just find a harness to save yourself a LOT of time and effort.
There is also a harness that goes to the auto's shifter with a few wires on it (runs the starter ground circuit, hatch release, reverse lights, and maybe something else i'm forgetting). Not sure how they're wired up for the manuals from the factory, but they will probably need some attention.
I did the auto to manual swap in my Z28 in under a day's worth of time. It was fairly easy. Then when the T56 took a dump on me (a little over a year later), i had to swap the auto back in... which was very easy since everything was still there. If you get the tranny harness and figure out how the wires to the shifter run, the swap will be pretty easy. There isn't as many bolts to torque down when swapping from the manual to the auto (flywheel, PP, bellhousing bolts, etc) so that saves a lot of time.
You can get a haynes manual to figure out the wiring. They have a lot of schematics of about every electrical system in the car, and it helped me quite a bit when figuring out the wiring.

yes, if it were me though i would fill the area that the shifter fits through with a piece of sheet metal or something. i can email you what an auto console looks like underneath if need be. crb6631@bellsouth.net
