Flywheel possibly warped?

I had the A4 to T56 conversion done last August. I got a new Spec 1 clutch, but ended up using the used LT1 OEM flywheel. It appeared to have been turned and the shop that did the install for me claimed it met the measurements/specs recommended by Spec. Anyways, 3-4k miles later its still a little rough at launch some vibration unless I rev it a bit, and reverse is very rough, alot of vibration and rear wheel hop. I'm guessing the flywheel must have been warped and they missed it, but my question is at this point if I get a new flywheel, is the clutch pretty much warped/ruined now too? The car is driveable and shifting is very smooth once I'm moving, so I may just drive it until the clutch starts to go then just replace both at once. Just a minor annoyance and wondered if you guys had any insight.
