Clunking gone but worse vibration present

I recently broke my tranny mount and n2ceptor helped me to identify the problem. I finally got to it today and well i have a new problem. I went to 2 auto zones and finally bought the mount at napa but all the mounts they showed me appeared to be thicker than the one i pulled off my 93 TA. I figured mine was just worn down and i bought the "anchor" brand mount and put it in the car. I also changed the rear springs and shocks at the same time. Well i used to have this pulsating vibration that would bug until about 40mph and i think its the driveshaft.I dont always get it but every other time i take off i can feel it. After i did all that work today i still notice that vibration. There was no excessive play in the driveshaft by the way. The suspension was lowered and i got the rear end back to stock and i like it that way. I'm putting it a shop this week to take care of the front end work. But today after i finished everything today i have a new vibration under low speed braking and when i come to a stop. I can feel it coming up the brake pedal and pretty much all over. The weird thing is i feel it even after i come to a complete stop. But if i throw the tranny into neutral and then back into drive it goes away. Does the new tranny mount have too much girth as i suspected and can i just trim off a 1/4 inch of rubber to fix the problem or is it something more serious? And why the hell would autozone and napa carry the same part for my car that does not really fit? I'm getting desparate and thinking of just paying the shop to take care of it for me. And Help would be greatly appreciated. Ps: the car is black, not me
