How does programing change shift points?

I currently have PCMforLess programing with stock shift points. I now have a newly rebuilt tranny built to hold a good amount of power. Since it went in, the tranny shifts at 6100-6200 RPMs. Can someone explain to me exactly how you would go about changing the shift points via a new program to make the car shift at 5800? I figure the program would just be made to tell the tranny to shift at 5800 but the current program (which was added for my stock tranny) is set to shift at 5800 but the car doesn't. So when I tell Bryan I need the car to shift at 5800 instead of 6100, does he just write a new program for it? Thanks for edumacating me.
