I've had an A4 PCM in my M6,
The car will start and run, though the idle speed will be different from the M6 PCM.
I didn't shift though the gears with the A4 PCM, but i was able to drive in 1st gear in my driveway (car didn't have tags at the time).
A code will be stored because the PCM does not see the A4, I don't think the SES lit up at idle/1st gear, but it probably would have if the car was driven.
It also won't go into reverse.
CAGS might prevent you from shifting into 2nd or 3rd, though I am not sure.

Fox: You need to either get an M6 PCM, or have someone like madz28 or pcmforless reflash the A4 PCM.

The M6 and A4 use differnet referrence blocks for the program and the vss output is different for both. Just reflashing with a different program won't fix it. The computer actually needs to be wiped clean and programmed with the correct VIN of a car with the proper trans.
