RCA cable??
I went to Best Buy today and just picked up some generic type RCA cable (12') to hook up the Sub-W output for my Alpine CDA-7894 unit. I got it all plugged in and now the sub is not near as loud as it used to be. It also sounds like it is getting full sound ie: when I stick my ear up to it I can hear the mids and highs.
This is the type of cable I bought, can you buy a wrong type???

I recently put a system in my Z and had the same problem with the RCA's. My Subs wouldnt hit at all. But I guess one of the wires was fried, so maybe look over all your wires and make sure everythings working and connected. I had to re-wire the whole car, and it sucks!

decent RCA's can make a difference but they can get allot more expensive, I can hear a difference between cheap kind and Monster Cable brand, the sound will be cleaner and the bass better sounding and more responsive. In your case it sounds like you have an incorrect (for your application) crossover setting on the amp, you might check to see if your cd player has a sub preout with crossover control from the head unit, but in any case if your amp is set to LPF then you should be ok.
