What you are hearing is alternator whine. Typically this is caused by having a ground loop. Where do you have your amps grounded? Are they both grouded to the same spot? If not they should be. If they are you may want to try and find a better place for the ground. For better sound it would be best to upgrade to an after-market HU and use RCA cables that use "twisted pair" construction. Using speaker level connections is a very poor way of hooking up a high quality sound system. Thats what the POS Monsoon system uses and it is a very poor stereo system. Both the stock amp and HU put out LOTS of distortion. That is why the factory speakers are blowing ALL the time.

To run my RCA cables I removed the passenger seat and rear seat to run the cables under the carpet down the center of the car. This keeps them away from the main power cable. They also use twisted pair construction to prevent noise from entering the system thru the cables. Shielding alone is NOT enough to prevent noise from entering thru the RCA cables. My power cable runs along the door sill on the passenger side. The front speaker wires run along the door sills too on their respective sides. DON'T use the factory speaker wiring.

Switching to RCA cables to the amp probably won't fix your whine problem. It will improve sound quality though. If your system just started making this noise I would take it back to whoever installed it and have them take a look at it.
