Can anyone give me a brief description of the factory Bose subwoofer and how it is wired? Does it serve as an amp for all 5 speakers or just the sub? Does the output from the headunit send the signal to the subwoffer and it then sends it to the speakers?

on a factory 5 speakers bose stereo, the front speakers each have their own amp attached to the factory enclosure, and the rear bose sub has its own amp attached to its enclosure as well, the rear speakers are powered off of the head unit.

A "bose" head unit does not power any speakers. I've had a few of them and currently run one in my Z. All 4 outputs are line level. front rear, left and right.
I know you are correct with the front speakers having their own little amps attached to them. I also know the subwoofer has its own amp attached to it. I dont know how the sail panel speakers are powered.
Now that I think about it... in 1994 the cars with Bose systems only had the 3 speakers. There were not any speakers in the sail panels. I'm trying to recall if my old 95 had them there, but I dont think it did either. In any event, I know 100% for sure that all 4 outputs on my Bose head unit are in fact line level. There is no amp built in.

well, I pulled the rear speakers out of my 95 bose car, and there were no amps attached to them. I had already removed the rear bose enclosure, so that wasn't there and they still worked, I also had the front speakers out, and the rears still worked, so I don't know where they would be powered from other then the head unit

it's possible the rears are powered off of the rear sub amp, maybe my car was rewired at some point. :confused:
Just unplug the rear sub and see if the speakers stop working, if so you know where their powered from.

Man, that's a tough one.
Maybe there are two different Bose heads? One for the 3 speaker and another for the 5? It's possible I have just never seen one for a 5 speaker setup, although I did own a 95 at one time and had it all apart. Could it be the amp for them is behind a panel under the hatch somewhere? I wish I had a better recollection of my old 95.

Now the question is how to get the sub to work. Looks like there are only 3 input wires, the other 6 are output (3 to each sail panel speaker) I found the end of the 3 input wires behind the head unit, which are currently cut and attached to nothing. Guess my best bet is playing around with hooking them into the sub out lines until something happens.

that "amp" needs a few things to work:
1. a signal
2. power/remote turn out.
You need to figure out how to power it first, there should be a wiring diagram on shoebox's site. Look for which is the remote turn on for it, and hook it to your new stereos remote turn on wire.
Then signal, you're not going to be able to hook it up to your sub out lines, as they are RCA jacks, and the bose sub has line level inputs (just speaker wire). Your best bet is pulling a signal off the rear speakers somewhere.
