It's fine to keep the paint, just the decals and lights have to be off, they usually take care of it for you.
As for going to the 2005 mustang, I remember reading in mid 2001, the FHP was going to be getting rid of the B4Cs at about 80k-100k miles, was the 05 stang even anounced at that time?
