More emissions questions

OK I really hate AirCare.

Some of you know I have an engine swap, and I've been having massive difficulties getting it to pass AirCare. As such, I think next week I'm going to swap back to a smaller engine to get through AirCare, as I've pretty much tried everything with my current engine and I can't afford to get it diagnosed.

So that being said... someone help me out here a bit on theory. I'm wondering which engine would run cleaner:

I have my old engine and my brother's old engine (we both have engine swaps). My old engine is the stock one that came with my car, 1.6L engine from a CRX Si. Matt's old engine is a 1.5L engine from a Civic DX. The 1.6L engine has MPFI (M.ulti P.oint F.uel I.njection) which means it has four fuel injectors that fire directly at each cylinder. The 1.5L engine has DPFI (D.ual P.oint F.uel I.njection) meaning it has two fuel injectors that just kind of dump gas into the intake and hope it gets to the cylinders (throttlebody injection).

My car is wired for MPFI, meaning dropping in the 1.6L CRX engine is very simple. However, I could easily convert the 1.5L engine to MPFI, meaning it gets the four fuel injectors and will also bolt right in. It's a smaller engine, so it might have better emissions since it's not putting out as much air as the CRX engine. So I would have my choice between 1) the MPFI CRX Si engine, or 2) the MPFI Civic DX engine. Both of them are plug-and-play in my car. However, the computer controlling either engine would be the same, and it would be the 1.6L engine's computer. So, because it expects a slightly larger engine, it would put in slightly more fuel than the 1.5L engine expects. Thus the 1.5L engine might not have as good emissions, even though it's smaller, because there would be too much gas going in.

My choice now is just between those two engines. My CRX engine never had a problem with AirCare, but it's been sitting there for two years and is missing a bunch of pieces now. I could put it back together but it would be a hassle. The DX engine is ready to drop in, except for converting it to multipoint, but it might have worse emissions. I'd hate to do an engine swap and then fail AirCare again. So if you guys have any input please let me know
